I have a two bank onboard charger that I no longer use and was wondering if it could be made to work on just one battery (my Dad has a boat with only one battery). Is it dangerous or damaging to hook both leads up to the same battery? Also, I don't know if it is important, but the charger puts out 5 amps on each lead.

Thanks in advance for your help

DO NOT connect both leads to one battery. Most onboard chargers have a fuse for each set of leads. Simply connect one set of leads to the battery and pull the fuse and tape up the other set of leads (black seperate from red) and you should be fine.
